Check the spark plugs, wires, cap and rotor. Replace if neccessary. Make sure you're getting fuel to the engine. Check the injectors as well, in case they're clogged. Timing could also be off.

The only thing to do electronics-wise is to either wire up the clutch safety switch for the clutch pedal or jump the pins for the neutral safety switch in the automatic wiring harness. I'm not sure it's much of a Kia problem as much as it is a G-series problem. I know the transmission will bolt up to the first gen Mazda6 engines, just not sure about the second gen engines. It's a Mazda G-series just beefed up by Kia.
