It turns out it was the alternator (good call Jspeed) but the CEL was unrelated (P2009).

In case anyone else stumbles on this and needs an answer it was the alternator bearing that was making the noise and the belt was making the smell. The alternator also wasn't charging. A new one seems to have fixed my problems.

I just used the "Pump the brake 10 times" method. Is there something else I should've done?

Thanks for the tip, I did actually pull out the gear as you mentioned by angling the allen key but it looked really chewed up. You think whatever it's adjusting would still be okay if I just put a new one in?
